The post-antibiotic gut, and why recovery is rarely automatic

Antibiotics save lives. But for some people, a course of antibiotics is also where their gut symptoms quietly began. If your digestion has never been the same since, you are not imagining the connection. Here is what is going on, and what we do about it.

What antibiotics actually do to the gut

Antibiotics do not target only the bug they are prescribed for. They are blunt instruments that reduce broad swathes of the microbiome. The species that bounce back fastest are not always the ones you most want, and the diversity that gives the gut its resilience can take a long time to rebuild.

The signs the recovery has stalled

New or worsening bloating. New food intolerances. Bowel changes that have not settled. Skin that has flared. Recurrent thrush or low-grade infections. Energy that has never quite returned. None of these are inevitable. They are signals that the ecosystem needs help to restabilise.

Why probiotics alone rarely fix it

A daily probiotic on its own is rarely enough. Real recovery is a sequence: support digestion, feed the helpful species with the right plant diversity, address any opportunistic overgrowths, and rebuild the gut lining. Probiotics have a role, but as part of a plan, not as the plan.

When testing helps

Where the symptoms have persisted and the timeline points strongly to a course of antibiotics, comprehensive stool testing can show us exactly where the imbalance sits. That sharpens the plan. We only run a test if the result will genuinely change what we do next.

About Caroline Peyton

Naturopath, Nutritionist and Gut Health Expert

I helped launch the Naturopathic Nutrition Association and chaired it for seven years, ran the Natural Healthcare College as Principal for five years, and in June 2024 I was invited onto the Board of the General Naturopathic Council, the UK regulator for Naturopathy.

Behind those roles is a clinical practice that started in 2009 with a Diploma in Naturopathic Nutritional Therapy, and has been my full focus ever since. My particular interest is gut health, and the way digestion underpins energy, mood, hormones and skin.

Do you handle very chronic cases?

Yes. The 5 Month Gut Restore programme is designed for exactly that. Long-standing cases need time, sequencing and careful unpicking. We move at your pace, with regular review, and adjust the plan as we learn what your body responds to.

What is iridology and why do you use it?

Iridology, alongside tongue and nail analysis, is a traditional naturopathic assessment tool. It is one extra source of information that, combined with a detailed case history and any functional tests, helps me build a fuller picture of your health. It is never used in isolation and never as a diagnosis.

How is your approach different from the NHS?

The NHS does an excellent job of acute care and ruling out serious disease. Where it has less time and capacity is for the slow, complex, multi-symptom cases that need a long case history and a personalised plan. That is exactly the gap a naturopathic nutritionist fills. We work alongside, not against, your GP.

Can I bring previous test results?

Yes, please do. Recent blood tests, scope reports, microbiome tests, food sensitivity panels or anything else relevant. The more context I have, the less likely it is that we run tests you do not need.

Will I get recipes?

You will get practical food guidance tailored to you, including suggested meals and snacks, and a “what a typical day might look like” structure. The point is sustainable changes you can build into a busy real life, not a 200-page recipe book that sits on the shelf.

Can I work with you if I am already on medication?

Yes. Naturopathic nutrition is designed to sit alongside your existing medical care, not replace it. I do not advise on medication and never ask a client to stop or alter prescriptions without their GP. Where supplements interact with medication, I check carefully before recommending.
