The post-antibiotic gut: why recovery is not automatic

Antibiotics save lives. Many of us would not be here without them. But every course is also a reset of the gut microbiome, and for some people, that reset never quite undoes itself. If your symptoms started after a course of antibiotics, or after a stomach bug abroad, you are not imagining the connection.

What antibiotics actually do

Antibiotics do not target only the bug they are prescribed for. They are blunt instruments that knock back broad swathes of the gut microbiome. The species that recover fastest are not always the ones you want most, and the diversity that gives the gut its resilience can take a long time to rebuild.

The signs the recovery has stalled

New or worsening bloating. New food intolerances. Changes in stool pattern that have not settled. Skin that has flared since. Recurrent thrush or low-grade infections. Energy that has never quite returned. None of these are inevitable. They are signals that the ecosystem needs help to restabilise.

Rebuilding takes more than a probiotic

A daily probiotic alone rarely fixes a post-antibiotic gut. Real recovery is a sequence: support digestion, feed the helpful species with the right plant diversity, address any opportunistic overgrowths, and rebuild the gut lining. Probiotics have a role, but as part of a plan, not as the plan.

Where the symptoms have been persistent and the timeline points strongly to antibiotics, comprehensive stool testing can show us exactly where the imbalance sits. That sharpens the plan. We only run a test if the result will genuinely change what we do next.

About Caroline Peyton

Naturopath, Nutritionist and Gut Health Expert

I qualified with a Diploma in Naturopathic Nutritional Therapy in 2009 and have been in clinical practice ever since. My particular passion is gut health and the microbiome, because, as naturopaths have said for decades, true health really does start in the gut.

Along the way I helped launch the Naturopathic Nutrition Association and chaired it for seven years, ran the Natural Healthcare College as Principal for five years, and in June 2024 I was invited onto the Board of the General Naturopathic Council, the UK regulator for Naturopathy.

What does the 5 Month Gut Restore programme actually involve?

Six consultations spread across five months. The first is a deep case history. The next sessions implement and refine your plan based on how your body responds, including any functional testing where it is clinically useful. The five-month timeline is deliberate: gut health responds to consistent change, not crash interventions.

How do you handle very chronic cases?

The 5 Month Gut Restore programme is designed for exactly that. Long-standing cases need time, sequencing and careful unpicking. We move at your pace, with regular review, and adjust the plan as we learn what your body responds to.

Do you offer functional testing?

Yes, where it is clinically useful. We use comprehensive stool testing, SIBO breath testing, hormonal profiles, hair tissue mineral analysis and other targeted tests as appropriate. We will only recommend a test if it is likely to genuinely change the treatment plan.

Can I bring previous test results?

Yes, please do. Recent blood tests, scope reports, microbiome tests, food sensitivity panels or anything else relevant. The more context I have, the less likely it is that we run tests you do not need.

Can I work with you if I am already on medication?

Yes. Naturopathic nutrition is designed to sit alongside your existing medical care, not replace it. I do not advise on medication and never ask a client to stop or alter prescriptions without their GP. Where supplements interact with medication, I check carefully before recommending.

Do you offer payment plans?

Yes, on the longer programmes. The 12 Week Health Support and 5 Month Gut Restore programmes can be split across the duration of the programme. We discuss this on the discovery call.
